Yes, it would mess up the configuration. Did you READ the README.1st
file by any chance? Hint! Hint!

Unless you used the -d option, you have a worthless pile of bytes.
Not to mention you need to set the DJGPP environment variable.

Let's see if we can get you running DJGPP correctly first.
Download and READ, not browse, but READ the file called README.1st.
Read all of it before attempting ANY part of an INSTALL. While you are
there download the faq*b.zip file. When you install DJGPP you should
also install it. When you find a problem, try and see if the FAQ
answers it.
Make sure you use a SimtelNet mirror or delorie.com to get the files
as these have the most up-to-data packages where other's may be lagging
behind. If you don't know any SimtelNet mirrors, try
ftp://oak.oakland.edu. Do note that you should NOT edit the file
DJGPP.ENV except for the line that reads DJDIR=, all others are
handled when you use unzip -d. Now it is possible to unzip everything
into one directory and have it run good, but I don't suggest even
trying as it would be mighty confusing. You would have to edit EACH
and EVERY line in DJGPP.ENV, to be the single path. Oh joy,
Marvin the Marshin is on. Bye, bye...
