(Rookie mistake). But.. a quick look through the Digi-Key catalog confirms my suspicion. The SIPn footprints in the standard library have a hole size of 28 mils. Your garden variety 0.100" header has pins which are 25 mils square. I think it might be a good idea to bump these to 40mils (35mils -0 +5).
